The application (petition) by Company B can probably be filed any time
after you have the approval for the first one. You need the case number
for the first one because otherwise, the petition from B would be
limited by the H1B cap. If they file with the existing case number, the
cap will not be involved.
Too bad for company A to have to pay so much if you are not going to
work there. By the way, the fees are the same for both (or at least the
fee structure, depending on the company sizes)
